When I first started running again a couple of years ago now, after sitting out for 4 or 5 years and gaining weight, my knees got very very sore (patellofemoral pain). I went through 8 months of " rehab " on a treadmill with lots of setbacks, slowly building up the strength in my legs. Now I run without knee pain.
