One problem is the feed they are given is from processed fish which may contain lots of pollutants. The fish themselves are dosed with pesticide to reduce infestation with fish lice. Apparently they also don't have the same lipid profile as wild fish. (I prefer to use wild pacific salmon, even tinned, to any farmed fish).
