If you need to, you can puncture the bubble, but don't mess with the culture otherwise. You will insult it .... Bubbles are lovely and good and speak of life and action. When I make chapattis I get thrilled, as often I get one that blisters up into a bubble. It's a good and extra yummy sign. Scientifically, all that it is, is a bit of trapped air.
