1.  Why would over-training cause headaches and irritability?  And what is " etc. " in this context? Headaches are possible because of sudden increases in blood beyond the brain's ability to distribute it.  Irritability, I don't know.  Sometimes fatigue or actual reduction in prefrontal executive functions follow excessive training, just as weakness and tiredness can follow too much physical exercise.

2.  I have congenital nystagmus (horizontal); rapid eye movement while awake.  Are these involuntary movements likely to cause artifacts or distortions in the signal, HEG or EEG?  

 More likely to be a problem of artifact in frontal EEG training. 

3.  This one is really basic.  I forgot what Foxx said about a training goal being 10% above (something).  Above what?  The Baseline, Current ratio, Current HEG Gain or Max % ?  I assume it is the  the Baseline.  Does that mean if the baseline is, for example .80, the training goal is around .88 or greater?

Don't think, don't try, don't judge.  There is no " should " , hence no " target " .  The goal is up.  You can measure the amount you increased from baseline (where your brain was before starting to concentrate).  Tracking that as an indication of your ability to activate, and tracking your ability to sustain the attention index as an indication of your ability to maintain activation can give you a way of measuring progress.
