Taking a spare out will disrupt the formation of the baby in that container, but it will not disrupt the fermentation of the brew. A new baby will start to form after you have removed the extra SCOBY, but will likely not be very thick when you harvest the one gallon brew. It's ok to just leave the disrupted one or remove it...which ever you prefer. Remember to use finished KT or distilled/pasteurised vinegar over your new 2 gallon brew.
