The design is1C Alpha Percent Up with Beats --Why is the threshold measured in " m " when you are going for an increased *percent* of alpha (I assume as compared to the percents of the other frequencies)? When the counter counts, what exactly has been achieved?

Bio Explorer doesn't hae a percent option, so 150m (150/1000=0.15) is 15%, which means that alpha amplitude divided by  total amplitude at that site is 15%.  When the client sustains a value above the threshold for a given period, defined in the Score object properties, a point is scored.  The more points a client produces in a given period, the more consistently he/she is staying above the target percentage.

Also, as for midi: what events correspond to the different midi notes? At first he achieved the lower register, but later higher midi notes were sounding. Is *each* note set up to correspond to a certain percentage of alpha, or what exactly is the situation there?

Sort of.  The MIDI object tracks the range of amplitudes our output values (perhaps percent of total, for example) and maps those values against the range of notes defined.  For example if amplitude ranges from 24-48u, and there are 12 notes (one octave on the MIDI scale) in the defined note range, then each change in pitch of one note will occur when amplitude rises 2u (48-24=24; 24/12=2).

Another thing: I'm not sure how to read the Trend graph.Uh...it's a graph...of a trend.  So if the value listed is alpha percent, then the graph going up means the percent of alpha is going up.

As for binaural beats: we didn't hear any. Could it be that there are certain sounds I need to download separately into Media? If this is true, and I do that, will they play automatically just by putting them into Media?

Binaural beats are generally produced subliminally.  I often set the volume for them such that, if you use the Tools: Volumes and turn off all sounds except the two Tone Generators, you think you might with headphones be hearing the beats...maybe. Swingle did some work with binaural beats in the 90's that indicated that slightly subliminal ones were more effective than those a client " heard " .
